The investigation of the genetic diversity of subpopulations within 4 indigenous pig breed has been performed based on sequence polymorphism of mtDNA HVS I. The results indicated that the mtDNA polymorphisms of 2 subpopulations within the breeding population and natural population of Saba pig, the conservation population and natural population of Banna miniature pig and two geographic populations of Tibetan pig, reflect the population history and genetic diversity. It can be concluded that mtDNA is an appropriate tool to survey genetic diversity of subpopulations within breeds.
