Expression QTL (eQTL) mapping and integrated or systems genetics analyses were performed using combined analysis of marker linkage, sequence, pathway and microarray expression data from recombinant inbred mouse strains. Potential applications of this technology include detecting gene-environment and genome-wide epistasis, regulator genes, multiple eQTLs, pleiotropic eQTLs and constructing regulatory networks. Comparative genomics with humans and mouse were illustrated to be cost-effective for livestock experiments and improve precision and power of functional genomics. Systems genetics analyses were shown to provide more power to discover functions/interactions of genes than individual approaches. Microarrays can provide genetic merit for animal-level expression differences for Expression Assisted Selection.
