A mixed hidden Markov model is proposed to evaluate genetic parameters (breeding values and variance components) and epidemiologic (prevalence, incidence, and recovery) rates based on monthly somatic cell scores. This model is an extension of the mixed mixture model as it develops explicitly the time-dependencies between successive (unobserved) mastitis states (healthy or sick). A Gibbs sampler is proposed to obtain the parameters and the algorithm is described in the paper.
